I have some more specific ideas regarding Discord:

Perhaps when Rainbow Dash returns to Equestria, she feels the need to be alone. Despite the fact that she has her memories of her original life in Ponyville again, she still misses the adoptive father she had. She then unwittingly releases Discord from his stone prison through her emotions of anguish. Discord sees Rainbow Dash and is genuinely curious as to how Rainbow Dash could be so upset without him being the cause.

Discord then somehow finds out about the second life Rainbow Dash had and decides to use the situation to his advantage. He offers Rainbow Dash a chance to be with her adoptive father again by using his reality-warping powers to bring him to Equestria, with supposedly no strings attached (or so he says). In a moment of weakness, Rainbow Dash accepts Discord's offer. While Discord brings the unnamed protagonist to Equestria, he doesn't place him anywhere near Rainbow Dash's location. While Discord agreed to bring the human to Equestria, he never specified WHERE in Equestria he would bring him. What's more, Discord's actions have caused a rift between Equestria and the human world. While neither world will be completely destroyed, there will be plenty of the chaos that Discord enjoys.

On another note here is a more humorous suggestion: Before the unnamed protagonist encounters one of the six main characters or even a capable adult, he encounters the Cutie Mark Crusaders. The crusaders could then either mistaken him for a monster that needs to be captured or as someone who needs them to "rescue" him. Either way, the protagonist will be forced to put up with the antics of the three fillies.
